I believe that the accents are for reading or praying.  The modern versions of 
prayers have not been designed to agree with the original accents.  For 
example, the last verse of Ein Kelokeinu is usually sung as "AH-tah hu 
Elokeinu" instead of the gramatically correct ah-TAH.
